You can set the output name to be whatever you like in the params file, so that shouldn't be a problem.
The K-score is the real issue, as that's a TPP-only thing and not really maintained in the official Tandem code. A few of us developers here at Insilicos and over at the ISB are taking a run at integrating the CYCLONE changes with the TPP fork of X!Tandem (along with my changes to make X!Tandem run under Hadoop or MPI) but we aren't done yet. Just out of curiousity, are there particular features of CYCLONE that are of interest to you?
