As for creating a decoy database, I suggest you have a look at the software named decoydatabasebuilder, which was reported in the article "An easy-to-use Decoy Database Builder software tool, implementing different decoy strategies for false discovery rate calculation in automated MS/MS protein identifications. Proteomics 2008 Mar". Hope this can help.
