Hi Mia, I noticed that there appear to be some spaces in the mzML file msconvert generated: c:/Inetpub/wwwroot/ISB/data/potato/formats/ Stensballe_PotatoGS-Potato Gel Slice 2.mzML
Can you see this file under windows explorer if you navigate to that directory? Does the file have content (or non-zero size)? The TPP cannot handle characters other than alphanumerics and underscore in the file or path names, and spaces are certainly prohibitive. Can you rename the file removing the spaces and see if that help?
