Hi Joe, that is what I do. I do use msconvert, but it still does not work when using it within TPP. Using it as a "stand alone" from the command line is OK. It converts .raw to mzml, however, the searches will take an eternity to complete. Using The GPM it takes about 10 minutes for exactly the same mzml file. Kind regards Goxy
