Goxy, I'm sorry but I don't quite understand. If your saying that a mzML file searched at the GPM takes a very long to complete locally on your computer but finishes quickly at the GPM I would say that this is not surprising at all. The hardware and system resources are very likely to be much greater than what you have locally.
