Last I checked Tandem doesn't support mzML. I have done Tandem searches using input files converted from RAW to the mzML format and it works, but the resulting output files are not as functional as those from doing the search with mzXML formated files. I forget exactly what is different in the results, might be retention times or scan numbers are whacked... I'm using TPP v4.6.1
Have you tried converting to mzXML for your Tandem searches?
