Hello I tried to run peptide prophet on a Comet .pep.xml output file but peptide prophet is giving some error message.
I am unable to figure out the problem. i am briefing out the process. (1) Searched a data set with comet.2012013.win64.exe using concatenated database search option. (2) run peptide prophet "*C:\Inetpub\tpp-bin>PeptideProphetParser.exe 54ProtMix_S1R1.pep.xml*" after going through both of the steps it throws error message : (Comet) init with Comet Trypsin MS Instrument info: Manufacturer: unknown, Model: unknown, Ionization: UNKNOWN, Analyzer: UNKNOWN, Detector: UNKNOWN PeptideProphet (TPP v4.5 RAPTURE rev 2, Build 201202031108 (MinGW)) AKeller@ISB read in 0 1+, 0 2+, 0 3+, 0 4+, 0 5+, 0 6+, and 0 7+ spectra. read in no data.
