To add to the original question, I am trying to add these application for kiosk users. I have a select few that are using cards and their setups are working fine. I want to be able to deploy simple applications such as, calculator, Firefox, StarOffice, etc.

If you want to add items to the Applications menu for all users, you can normally, as root, just open in nautilus the vfolder applications-all-users:/// and then add items (shortcuts to your installed executables) directly from there. Obviously, if you want to automate that addition to multiple servers, then you're back to having to edit the vfolder contents. Adding the .desktop entry may not be enough if the contents of the .desktop do not get picked by the vfolder definition, which is in /etc/gnome-vfs-2.0/vfolders/applications-all-users.vfolder-info (that's where the association between the categories in the .desktop files and the items in the Applications structure is done).
