Yes there are hidden apps that run in the background and there are a bunch of utilities available that can show you which one's they are. I use 'Process Guard', and as I launch it right now, I see there a 5 hidden processes running on my machine. The only one in the Process Guard list that is also in the Application Menu, is the Finder. All others are hidden during regular computer use.
