I don't know what would cause that, but I would try a low level format and see if it makes a difference. Are you useing the copy of Drive Setup which came with OS 9.1? Weird problems like the one you describe are usually caused by using a formatting utility which is out of date for the OS with which it is being used. If you have something like an up to date copy of HD SpeedTools you might try that. They had a downloadable limited time copy available. You might give that a try.
