You can do a fresh install and this will leave 8.6 labelled "old system" but unusable. If you want both systems on one drive you must partition that drive obviously this will delete all the contents however If the 8.6 drive is formatted with FWB you cant install 9.x anyway.
The thing to do is startup from the install CD (os9) initialise the new drive with disc utility on the CD then install OS9 to the new drive

I dont think that would cause a problem but you could just unplug the 8.6 drive whilst you carry out the proceedings above then you know that disc is safe to return to at a later stage.
I had a startup disc I created called boot and shoot which contained all the utilities (nortons, tech tool, diskwarrior etc) which as far as I remember came in very handy when working with several drives installed in my s900.
Memory returning whenever I did an apple update the installer updated drivers on all drives in the computer unless you ticked the option (I think in the custom install mode) not to update drivers.
As Paul said earlier you would be well advised to move away from FWB once you get to OS9
