Which Folders/Files are actually interchangeable from POP3 to IMAP?
Understand that we're not talking about copying file system folders;
we're talking about copying folders /in SeaMonkey/ from a POP3 account
to Local Folders. It's a somewhat laborious process, especially for
complex folder structures. You have to manually create the folder
structure in Local Folders and then highlight the mail in the POP3
account folder, right-click and select either Copy To or Move To and
then choose your target folder in Local Folders.
If you do not use SeaMonkey to do the Copy or Move, it will not work. At
least, I do not know how it could be made to work otherwise.
Once you've got your mail from the POP3 account into your Local Folders
and successfully created your IMAP account, you can (although I
wouldn't) then Copy or Move the files /via SeaMonkey/ as you like into a
folder structure that you create in the IMAP account.
You need to do it all within SeaMonkey. That's the only way to ensure
that your mail on your local HDD will be correctly propagated to the
correct folder structure in the IMAP account on the server.

That is what I ended up to do and it works.
To make sure that I have good back up I have actually created created
new profile folder so I can always switch back.
How do you actually reorganize file structure of the new accounts.
It looks like every time I create new account the folders are randomly
displayed which bugs me.
I haven't experienced any strangeness with regard to folder structure in
newly created IMAP accounts. That said, some IMAP servers have different
folder structure naming conventions that need to be manually remapped in
SeaMonkey.
