You could make individual zip files of the directories you DO want, then
zip those zip files together to keep the package neat.  you won't get
better compression, but you'll get a number of zips nested in one larger
zip, allowing you to zip recursive on only the directories you want to keep.
You can even make a "2b_zipt" directory and copy over any configuration
files from directories you won't be including in the backup, and then zip
that directory too, so you could save configuration information but not the
installed software.

yes, you can, but it is very tedious and has a lot of chances for error.
