Most all of the problems you mention sound like browser or RAM
problems.  Update Firefox at once.  IE, don't bother just don't use it
I have the latest IE7 and it's no faster or standards compliant than
it ever was I used to hate it now I despise it.

Dave has a tiddler named zzConfigOptions where things like AutoSave
are forced on that could be a source of things changing back. Anytime
with things like this happen search for systemConfig tags to see if
anything is resetting some core functions.  TW Notes has these in the
sidebar tabs.

TW Help is around 2 meg and I've never experienced problems deleting
tiddlers.

If you are saving alternately between IE and Firefox don't do it.

This is bewildering I've never heard of File or Tag makers.

Update your Firefox browser restart your computer and see what
happens.
