I am a GNU Make hacker, so I personally use raw GNU Makefile semantics
for VirtualGL and other projects I do, but I am a bit of a nut in that
regard. :) In terms of automated Makefile generators, CMake is a much
more elegant solution than automake IMHO.

However, I'm not proposing for TigerVNC to do either of the above. I
just want to use a version of automake/autoconf that is more compatible
with Enterprise Linux platforms. My users are mostly standardized on
Enterprise Linux 3, 4, and 5 with a few on SuSE 9 & 10 and Ubuntu 7 &
8. These are mostly large corporations and institutions that will
refuse to change platforms until they absolutely cannot get support for
it anymore. Thus, I need to build on the "lowest common denominator"
platform to ensure that I can distribute one binary that works for everyone.
