I should correct myself on two points:

1.  While Automake itself is written in Perl, Autotools-based build 
systems don't necessarily use Perl.

2.  I acknowledge that GNU/Linux distributors like Autotools because it 
eases packaging; for instance, RPM has a macro for running configure 
scripts.

I still think SCons is a better choice, especially on Windows.
