A common approach to the mixed MP3 and FLAC libraries is to keep them separate. Create a FLAC directory. Create an MP3 directory for files which do not exist as FLAC. You can point SBS to one of these directories, and place a link to the second (or create a "shell" directory to the two others). Finally, use a transcoding tool to create second MP3 directory for those files which exist as FLAC which SBS does NOT see. That way, you have all files available as MP3, but SBS only "sees" the best format available. It does mean that if you replace an MP3 file with a FLAC file, you would remove the MP3 file from the directory SBS sees.
