I use a structure like so Music -MP3Converted -Slimlibrary --mp3 ---artist --flac ---artist
MP3Converted is where I point the results of flac2mp3 and the mp3 folder has tracks that I only have in mp3. I then point my slimserver to the slimlibrary folder and my itunes to the Music folder.
