Are you using Trac 1.0.x and the trac.ticket.batch module, rather than Trac 
< 1.0 and BatchModifyPlugin?

What database are you running?

BatchModify should only send one notification message to all recipients. 
This might not be the case if you are using something like AnnouncerPlugin, 
though I'm unsure.

How many tickets are modified in a request that times out? How many 
recipients are in the notification? It might help if you shared a debug 
level log messages for a batch modify request that times out.
