Try removing the classic compatibility files and trash then or copy to zip first if you feel happier.
I'll try to remember them all.....
At system folder level Classic Classic Support UI Classic Support
Extns Classic RAVE Carbon Lib
These should all get reinstalled when you boot classic from OSX
The other things you should consider is deleting/moving preferences folder from OS9/System folder. Preference are recreated if not present, but if corrupt will give you grief.
