We do that every time we update Tomcat on a customer box, before we even
start the new Tomcat. Now understand, this is the procedure for an IBM
Midrange box, in which Tomcat lives entirely in a single directory, but
be that as it may:
1. Shut down the Tomcat server.
2. Rename the Tomcat server directory.
3. Unzip the new Tomcat server.
4. Rename the directory it unzips into to some standardized name (we use
"tomcat").
5. Remove everything in tomcat/webapps except Manager.
6. Copy the keystore and the webapps from the old Tomcat directory tree
into their corresponding places in the new one.
7. Apply a set of standardized changes (defining a Manager user, setting
up the server.xml and other configuration files, raise the upload limit
in Manager) to the new Tomcat.
8. Start Tomcat.
Regardless, you don't need Manager to remove the default webapps, nor to
copy working versions over from the previous Tomcat; you can do that
from a command line in whatever OS you're running.
