Did you check where the drive gear in the crankcase is set? If it's 
off by a couple teeth, things don't line up per the book, but you still 
can make it run.

I just got done fixing a '62 Bug for a guy here - whoever put the motor 
together put the drive gear in correctly, but used a distributor from a 
Type 3 engine, which was set up to have the vacuum advance unit on the 
front instead of the back. The plug wires were installed per the book - 
and were 90 degrees off, which is why he couldn't get it to start. I 
made sure he understood why the wires in the cap would not match the 
book, unless he found the correct distributor for the engine. It runs 
fine like that.
