I have had this happen only once. This happened when I got my iPhone 6 & was installing from an iCloud backup. What I noticed is that even though the apps installed on my iPhone the ones that didn't show up in the list of apps in settings were no longer available in the U.S app store ie sluzzles & PaPa Sangre & The Nightjar to name a few. Not sure if this is your problem or not. My only 2 suggestions are 1. Try searching the app store for one of the apps that aren't showing up in settings. 2. Erase your iPhone to manufactory settings & reinstalling from an iCloud or iTunes backup.
