I have experienced quite a similar thing on my 6300. It's now gone and I
don't really know why, so I won't help much here. I'm not certain that it's
related to WSJT software since I could not see this on my second radio in
the same time.
I used to reproduce that by leaving the setup unattended for about more an
hour. After that output was silent but TX was keyed.

@Mike: for Flex, sound devices are virtual Windows things and fed from a
network connection to the radio, so RF can't harm it unless we're talking
about a feed through to the network. But damages would be wider then, I
guess.
