Sounds like a bug with either the X server or the intel video driver.
It's very possible (maybe even likely) that there's an underlying issue 
in the xournal code, but no matter what xournal does, it shouldn't be 
able to cause video in a different window to freeze, ever...

I find it interesting that "Use xinput" doesn't seem to affect the issue 
(or does it for you? sorry I'm losing track of who has exactly which 
symptoms). When "use xinput" is enabled, Xournal is fairly different 
from most other X applications -- it processes a lot more device events, 
and draws a lot of polygonal lines, so it tends to evidence bugs that 
would otherwise go unnoticed...
