Have you checked to see if your rule is still set correctly? Rules can reset folder destinations and give the results your are describing.
I checked "Email Backup Pro" and wasn't impressed. It fails to have you quit all Microsoft applications that could result in a bad backup and it stores your files in a format that can only be used by that application. Other than restoring the data you have no way to verify that you had a good backup. Entourage 12.2.3 was released yesterday and Snow Leopard 10.6.2 is out.
