I do not have all of the answers, I am a lay practitioner. I regularly go to a Zen center of the Soto lineage, which is the gradual attainment school of thought. It is true that any thoughts I have while sitting are of the present. But, I am attempting to have a clear mind, where there is no thinking going on. It is not to say that having thoughts is a bad thing, I am human and will always think. When I sit Zazen, i constantly just keep coming back, seeing the wall in front of me, hearing the sounds going on both in the zendo and outside, being aware of body, breath, and mind. This is how we practice at the center I go to.
