I don't know if this will fix your problem, but it fixed mine. I was having issues where I would get the same alert over and over every minute and when it would clear it wouldn't clear out of events. I actually re-installed zenoss but before I did that i dropped the events database and now everything works like it should. I'm not sure if that will fix your problem too but the events database was broken in some way.
