Sending REGISTERs through all available interfaces is a good idea and the only way to make sure we can handle all interfaces. If Ekiga is reachable using several interfaces, then your proxy will handle it perfectly. SIP has been designed in such a way that you can REGISTER the same account from different places at the same time.
