They often introduce distortion and have poor frequency response. You can pay a shedload of money for really good quality ones (eg. Jensen), but even they will degrade the signal slightly. Transformers should only be used as a last resort. (Or, I suppose you might simply like their admittedly euphonic distortions, in which case by all means use them).
