The Fayal as written in the obit is not the Fayal of Madeira. The Madeira  
islands are not part of the Azores. A "native of Fayal, Azores Islands" 
would  indicate that he was from the island of Fayal (now usually written 
Faial). It is  one of the nine Azores islands ... one from the central group.
 
Also, no, you cannot conclude that Cordoza came from his maternal lineage  
but it may have. Portuguese naming customs vary significantly from what we 
are  used to.

His Death Cert shows a father by the same name.  


His obituary reads:
VARGAS - In Eden Canyon, Hayward, CA, March 13, 1949 Manuel Joseph,  
beloved husband of the late Mary Vargas; loving father of Mrs. Anna Davilla,  
Mary, Emanuel, Joseph, Louie, Frank, Geiorge and FOrtuna Vargas and the late  
William Vargas: Brother of Frank Vargas Cardoza of San Jose, a member of  
I.D.E.S. of Hayward; A native of Fayal, Azore Islands
