On beta w for Linux and Java Windows the
rectangle location (and size) issue is fixed, 
but there are two related problems:

 1. The rectangles in Plot are shifted in
    Java (tested on Windows and Linux), as
    seen in Plot demo with colored backgrounds
    and gaps between rects in bar charts.

 2. The position selection for boxes in Configure:
    (while rect size and position are perfect)
    The colors for borders and rects all different
    on all platforms and on Linux are barely distinct

(Note also: To achive the same "physical" font size between
Windows Java and Linux I had to set "Lucida Sans" 10pt for
Windows and 13pt for Linux.)
