No, the files/folders are supposed to be in your Home folder Library. Before going further, make sure you only have one Quicksilver app on your system (move excess copies to the Trash and empty it). Might cause a problem further down the line.
Shouldn't matter too much where you launch QS from, perhaps better to keep it in /Applications (I think most people keep it there).
