I've seen this problem a few times, but unfortunately I can't remember how it was fixed. Have you made sure you've deleted / moved your pref files in ~/Library/Preferences/com.blacktree.Quicksilver.plist
I updated the QSCore plugin, which you can download from http://qsapp.com/plugins, but I can't remember now if the update was to fix this or something else. It may be worth downloading it and trying to install it on top of Quicksilver's version. You're downloading the app from http://qsapp.com/download.php yes?
