I've tried your described setup and it seems to be working here. You may have some old configuration/generated files that need to be deleted. Try deleting

    libs/ntp/doc/autodoc.boostbook
    bin.v2/libs/ntp/doc

Assuming these directories are entirely generated in the process, you may also want to delete

    libs/ntp/doc/html
    libs/ntp/doc/xml
