Have you tried disabling the warnings in the model's post-open (or pre-init?) callback? I haven't tried it, but maybe doing it there would help.

Using this I have added the following lines to my startup.m file (before the load_system(... lines) to disable most of the superfluous warnings
warning off Simulink:SL_LoadMdlParameterizedLink
warning off Simulink:SL_OutputNotConnected
warning off Simulink:SL_LoadMdlLoadError

        Have you tried disabling the SL_ParamUnknown warning?
        I'd test it, but i can't replicate what you're describing. I
        created an
        empty model and dropped in an fft block.  No warnings.  So i
        dropped in
all three other types of fft blocks. Still no warnings. Then i
        changed
their fft sizes so that they'd all redraw. Still no warnings.
        I'm running the latest versions of MSSGE in RHEL5, and i'm
        testing with
the latest revs of all casper libraries. What are you running?
