Yes, so it seems. I just checked and you're right. Human players can manually change the komi. As far as I can see the problem is just that the kgsgtp configuration file is missing a 'rules.komi' option. Consequently, when two bots play each other on kgs they have no way to change the default komi. It would be interesting to know if tournament organizers such as Nick do have the option to change the default komi.
