I don't know how you do things, but in my case (Mac OS, old coot) I don't see any problem. Changing the colour of the molecules via the Display Manager changes the colours whatever the representation I'm using is. Now, in the case you want to do it for the symmetry molecules, I'm guessing you can even do it via the Symmetry colour under the Show Symmetry? window. Just a short question that might sound very stupid... are you using two distinct pdb (coordinates) files? I'm asking because you might have some difficulties colouring two different molecules if they come from the same file.
