With our Documentation category for example, what is the best choice :
[[Category:FR/Documentation]] - or - [[Category:Documentation/FR]] ?
1. I think the first is the better - for French peoples - it will give us an easier overview, and seems more logical, too... 2. But the second is perhaps more practical for administrators of the wiki... In the first case, we'll have [[Category:FR/Documentation/FAQ/Writer]], and so on...
Second case, that become [[Category:Documentation/FR/FAQ/Writer]], etc.

From an admin standpoint, the category name does not matter so much as long as it is known. Having FR/Documentation or Documentation/FR does not matter so much from a technical point of view.

I agree with you that the FR/Documentation is more logical since it also reflects the sub-page structure you are using on the French part of the Wiki. If I was to choose, I would go with the FR/Documentation category structure.

Is that going to cause them a problem, in referencing templates?

It shouldn't... at least not that I know of. Templates and categories are independent... unless someone adds a template to a category, and that template includes the same category and that results in a cyclic reference - something I've seen once before on the Wiki.
