The original proposal was to replace the autogenerated id with the UUID as the 
Hibernate identity field.  Was that not implemented?

Some of the linking tables had no ID or UUID, using the from/to unique ids as 
the unique id (between location and location tag, if I remember correctly, is 
one).  Has that been changed?

This only affects equality and hash set membership tests in java. It will be 
dwarfed by the cost of pulling things from the database, from a performance 
standpoint.

                You don't have to break everything to be famous, all you have 
to do is slow things down a lot.  The article that is at the root of this issue 
rejected UUIDs because comparisons are slow due to their length.  Could you try 
some operations with your fix and the large DB and compare performance?
