Having just suffered through a HD failure, I had to re-install Eclipse/FB etc.... I'm using the 'provided' players and have not experienced issues ( fresh install from Adobe ~ 2 months ago for complete FB3 ) @9,0,124,0 - other than some new garbage collection stuff for swfloader components, I've not seen a great benefit to upgrade (comments here non-withstanding).
Un-install with ad/remove programs in Control Panel (windows, all browsers closed), then go to C:\Program Files\Adobe\Flex Builder 3 Plug-in\Player\10\win (or equivalent - notice it says '10', but I'm using '9' - go figure).
