Not sure that using the full WEBOTS package can help solving your  
problem.

If you have the ICD2 you can easily reprogram the bootloader into your  
e-puck. This should solve your problem.

For the second question: the MPLAB has two modes of connection to the  
processor: debugger and programmer (two separate menus on MPLAB).  
Using the debugger mode does not allow to disconnect the cable. Pass  
into programmer mode to be able to disconnect the cable. Hope this
