It feels like the utility pane is just simply “hidden” (one can do that with command-h, why one would want to I don’t know ;-). ) Anyway, when the Utility is running, is there an icon with a dot under it in the icon bar (presumably) at the bottom of your screen? If there is, click on it and see if that would bring the Utility pane up.
