I recall that in Entourage 2001, the newsgroups were always getting out of order in the Folder List, and even migrated to other servers as your seeing. (This has never happened in Entourage X.) When you click on the server to see the entire list of newsgroups -subscribed and unsubscribed - in the main window, is everything correct there? No ghosts, only properly subscribed groups? If the Folder List bothers you, a rebuild should fix it.
