I've had this happen to me before, usually due to me messing around with the messages on the server directly... accessing the account via webmail (essentially IMAP) and moving messages, then re-accessing it via Entourage (POP) seems to effect E'rage's ability to determine which messages are which. Likely the references are changed on the server, so E'rage's database of what has been downloaded and what hasn't becomes useless. Re-downloading all the mail at that point is a better response than leaving everything up there.
