Try just exporting Projects. It's possible the corruption is in your
projects and they won't be able to be transferred. I'm not sure why some of
your categories transferred and others did not. I believe that links not
transferring is normal.

Paul Berkowitz's scripts Export-Import transfers categories. If you wanted
full transfer, get his scripts. MacScripter.net
