Since you're using IMAP, if they're really no longer on the server, they
should disappear from your local copy when you sync with the server.

Have you tried forcing the message list to be refreshed. Right-click or
Ctrl-click on the IMAP folder name. There are a couple of options -
"Refresh Message List" and "Repair Message List". I'm not sure what the
difference is but I'd try "Repair".
