The truth of the matter is somewhere in the middle of these two opinions. Finale's layer 1 is set by default to put the stems upwards when notes are in another layer, and the notes of layer 2 are set by default to go down when notes are in another layer. Layers 3 and 4 are not by default configured in any particular way, so stems behave as if no notes are in other layers.
