Finale 2011 (Mac) also changed my Fughetta FAN file during the install process.
I had to find an archived version of the FAN file because my previous edits on
the file had been replaced.

The solution that worked for me was to change the FAN file in 2 locations:

1) Macintosh HD/Library/Application Support/MakeMusic/Finale 2011/Font
Annotation/{the FAN file in question}

AND in your user account:

2) Macintosh HD/Users/{username}/Library/Application Support/MakeMusic/Finale
2011/Font Annotation/{the FAN file in question}

It seems that if the user account file is missing (or sometimes older) than the
version in the system account, Finale will use the system account file and
place a copy in the user account. (If I have this wrong, someone please correct
my impression.)

I don't know if this counts as a bug, but it is a complication of the new way
Finale handles its associated files.
