Well, that's not exactly right. If the set frequency is not where the non-CAT radio is set to, then the information FLdigi uses to calculate the logging frequency is wrong. Maybe the manual should tell the op to enter the actual radio dial frequency here if they are not using CAT. That's what they are supposed to do. If you do that, then Fldigi can calculate the waterfall frequencies so that they reflect the actual on the air frequencies. Thank you Rick.  The first bit of light coming from this tunnel of personal preferences. And that's useful. But maybe you just need to shut it off and tell them the radio dial frequency and the waterfall audio frequency and leave it at that. Like this: Which is available as fldigi for dummies.   If your EMCOMM user never looks at the 2 meter FM transceiver.  Has no idea of what frequency or wavelength implies.  Never needs to log the contact.  Then preconfigure the application as above.  If they are still confused it's time to get a new set of volunteers. Did I hear that many of these novitiates are unlicensed operators?  I sure hope there is a control operator present with a valid amateur radio license or that they are operating on frequencies other than those assigned to amateur radio.
